There's no way at the moment (that I know of) to group watchlists together into folders.
If you're thinking of using Groups just remember that each symbol can exist in only one group, whereas with watchlists a symbol can live in many.
If it's watchlists you only use infrequently, you could export them to file (right-click on the watchlist / Export...), and then delete the watchlist. Then just re-import them as required. Not an ideal solution, but it would de-clutter the list of watchlists for you.
